Pressure Plate

According to the "book", the torque is 18 ft/lbs. Are you torquing the bolts in a crisscross pattern, gradually increasing the torque and using an alignment tool?
If the plate is not pulled down parallel it could get warped or it was warped before you tried to install.

If the decision is to go with spec manifold, why not include a "claiming rule"? This could limit "tinkering" with the spec manifold.

Trans Shift Forks

Changed gearboxes, now the gear lever will not engage reverse. Where should the shift forks be positioned to engage 1st gear? That way the lever can be changed to engage 1st and then reverse should be available.

One reference, places the engine between 12/64 - 7/65 from what you described the oil is being returned thru the oil pressure sender bung. Where is your oil pressure sender currently located? There are different oil pumps for different engines, it seems to depend on the size of the oil pump studs th...
